Preamble
Students need to have a working knowledge of programming in
MATLAB/Python. Basic knowledge of probability distribution, elementary algebra and
calculus (such as differentiation and integration) is expected.

Syllabus
Biological Electricity: Non-bonded interactions, Bjerrum length, Debye screening, Poisson-Boltzmann Equation; Nonequilibrium distribution of ions in cells: Donnan
Equilibrium, Nernst Potential; Mechanisms of origin and propagation of action potential; Hodgkin-Huxley Model.

Chemical and Mechanical Equilibrium and Cellular Mechanics: Forces and energetics of Protein structure and folding; Allosteric interactions; Membrane structure and mechanics; Forces generated by actin polymerization, molecular motors;
Cytoskeleton mechanics; Measurement of cellular dynamics; Cell motility


Biological Patterns:
Pattern formation and oscillations; Lotka-Volterra systems; French flag model, Notch delta signaling;


Stochastic processes:
Revision of random walk, Fluctuations, Diffusion and Dissipation, generalisation to drift-
diffusion equation and its application in pattern formation
Polymer model using random walk, persistence length,
Biochemical reaction-kinetics: Law of mass action, enzyme kinetics, cooperativity,
Concept of gene expression noise; Genetic circuits with feedbacks
